Performance speaking - I've seen dealer flag cars typically for tunes (piggyback/flash), intakes and catless downpipes. Typically, they look the other way on other mods. Personally, I would have maintenance performed at a trusted independent and leave warranty work to the dealerships - returning the car to stock form before bringing it in.
Of course there is always someone that's gone under the radar undetected - this doesn't speak for everyone. There is no universal answer for every case as there are all sorts of variables involved.
