Alot depends on the service or repair you are going in for. An intake has a much lower chance of voiding the warranty, and typically, it can be removed beforehand. Alternatively, if you have a helpful technician or service advisor, they may give you a heads-up and suggest removing the intake before approving the repair.

The piggy back may leave some data in the ecu that Bmw NA will be able to see and your Service advisor can't really help you with that.
