Basically, unless the dealer can prove that the modification has had a direct impact on the item you're trying to claim, you should be fine.
For example, dealer could say that a tune had an adverse affect on the blown turbo you're trying to claim under warranty by increasing boost. They're unlikely however to knock back a claim for a faulty electric seat motor.
Really depends on what you're looking to modify.
